Installing manually is much harder to manage. I wouldn't do it. I have hundreds of texture mods. Installing them manually would make it much harder to test new textures or texture packs because nexus mod manager manual download install overwrites your textures permanently.
NMM and Mod Organizer allow you to install new textures without overwriting the old ones permanently, so you can always revert your textures. Also if you don't like a mod, uninstalling it is much harder using manual installs, where as mod managers uninstall all the files you installed automatically, which is very convenient.
